I'm mirroring this here, as the LS ML is telling me the email i sent is too large.
I have a challenge with an LS, in that from time to time, when building up
a new template, or tweaking an existing one, that LS jack audio output
ports don't always "set" as output ports, but appear and behave as input
ports.
Use case:
When i create audio ports and name them, this problem sometimes occurs.
The only way i seem to be able to fix it is wipe out all the ports, or
rename them which is successful, though not always.
I've attached a qjackctl screenshot, showing the differences that occur.
All ports should be capture, and they're obviously not.
There's no definitive behaviour that i can pin down to present a more
precise model to test, sorry. It occurs at random.

Never saw or heard about such a bug before. And I doubt this is caused by LinuxSampler's implementation of the JACK driver.
For curiosity, which JACK are you using? JACK1 or JACK2 and which version exactly?
